That Daphne/Shaggy scene would have been tolerable if Shaggy had at least felt BAD about it (regardless of whether or not he enjoyed it). A scene where he kept apologizing over and over until Daphne finally said "it's OK. We were both loopy at the time. Now lets put it behind us and NEVER speak of it again!" would have lightened up the scene and erased the creepy date-rape vibes.
The WNSD version of Fred is my favorite. I think that version had the perfect balance of "capable, intelligent leader" and "goofball / cute dork". He was genuinely lovable and I could see why the other characters would like him and elect to let him be the leader. The MI version of Fred comes across as mentally ill. I'm not saying that as a slight against people with mental illness. I'm just saying that the way he behaves makes it hard for me to buy that ANYONE would want him in charge of anything (especially when smarter people like Velma are around).
